Consider that electron energy levels fill all the possible spaces of empty space. Now, suppose one were to boost an electron to positive energy by the right amount, could we create mass from energy and then use it to power difficult tasks? The second law of thermodynamics would obviously be violated would it not?

You seem to be conflating terms. A Lorentz boost is just a transformation between two inertial frames that are not rotating relative to each other. This does not impart any energy.
An electron jump requires adding energy to move an electron from one discrete energy level to another. You never end up with more energy than the electron and the energy you add, so no violation of the second law of thermodynamics.
